Do you charge for Internal communication between VDS's ?

How about between VDS and a physical DB server (for a hybrid hosting solution)?

Will we be able to add and remove nodes from the load balancer using the API? (so that we can script starting up a new server and have it added to the balancer once it's ready to accept requests, and remove it during the shutdown).

If we want some storage to share out between our VPS (a common NFS share). Do we NEED to have a VDS set up to export that share, or is there a service that FlexiScale runs that will do that for us?

No, traffic remaining within our network is not charged for

Yes that is exactly how it will work

You can export an NFS share from one of your VDSs if you want. In certain circumstances we can provide NFS storage but you will need to contact sales about this, I do not believe it is currently an 'official' service
